My top three are;

Aaron Hallum (Benicio Del Toro) from the movie The Hunted.
&
Kevin Costner as Earl Brooks (along with his alter ego William Hurt playing Marshall) in the movie Mr Brooks.

"I AM of course wearing full body armor.. I am NOT a MORON." Got to love that guy. As for my own personal faves, hrm...Chiwetel Ejiofor as The Operative in the movie Serenity
Let's see..
I think Christopher Lee and Charlton Heston as Rochefort and Cardinal Richelieu from the 1973 "The Three Musketeers" have to rank high on the list.
Geoffry Rush's Barbosa from the original "Pirates of the Caribbean" movie is great, but I don't know if he'll stand the test of time like...
DARTH VADER! Got to be up there. James Earl Jones' voice coming out of David Prowse's giant armored form, classic! Such wonderful dialog in that first movie too. "I find your lack of faith... disturbing" =)
It takes a Viking to Raze a Village.

Alright...
Mine has to be Captain Hook, especially Disney's version. You hate him and like him at the same time.
Jafar from Disney's Aladdin. Just too oily and smooth for his own good.
And then Frollo, from Disney's Hunchback. Anyone who can sing "Hellfire" and make the adults go "this is rated G?" Is just too creepy for words.
Ok, I love Disney what can I say?

I often tend to prefer the more charismatic or down-right crazy bad guys.
Al Pacino as Satan in Devil's Advocate
Alan Rickman as the Sherriff of Nottingham in Robin Hood Prince of Thieves
NWDuneAuron as any NPC...

Best Villians...
Gary Oldman ... Jean-Baptiste Emanuel Zorg - The 5th Element
Not really the main villian, but he had better lines.
Ian Holm ... Sir William Gull - From Hell
Bilbo, the psychopathic killer.

Clint Eastwood and Gene Hackman in Unforgiven...I consider both characters as the badguy and they were both excellent.

Christopher Walken (Gabriel) was awesome in those movies.
I liked the agent in serenity because he knew full well he was a monster and there was no place for someone like him in the world he was trying to create
I liked the non-self deluding angle of it.

It's not my place to ask. I believe in something greater than myself. A better world. A world without sin.
I'm not going to live there. There's no place for me there... any more than there is for you. Malcolm... I'm a monster. What I do is evil. I have no illusions about it, but it must be done.
